Configurator not writing the config file to the PI

I have a RPI3 setup and running on version 5.4.78. It shows up in the Configurator but I cannot save the settings changes that I make to the PI. In order to change the config I have to log into the webpage for the PI and edit the config file from the webpage. Reboots work jut fine from the configurator.

I have the RPI3 to boot from a local config but I should be able to change it from the configurator. I do have a setup password so that users cannot change any of the settings. I am wondering if the password that is setup on the config file is preventing the configurator from updating the config.

I have tried editing in Text mode and in Terminal mode. I save the settings at the bottom and I try copying the config to the terminal as well. After a reboot there is no change. Please advise.

Config may be stored on:

1. Pi SD.

2. Windows machine with WTware installed.

(3. Any other machine with TFTP or HTTP servers, let's skip this now).

First one you have to edit on webpage or on Pi locally.

Second is edited in Configurator and is reloaded on Pi at every boot.
